A utiliz açã o de plantas c om fins medicinais é uma das mais antigas formas de prática medic inal da huma nidade, enfatiz a ndo os alcaloides , por apres e ntarem ric a varieda de es trutural e exte ns a propriedade farmac ológ ic a.
O des enho de droga s auxiliado pelo c omputador é fundame ntado em es tratégias bas eadas nos ligantes ou no alvo. No des envolvimento de novos c ompos tos , téc nic as bas eadas na es trutura, como o doc king , podem s e r aplic adas no es tudo de um determinado rec eptor e s eu res pec tivo ligante, avaliando as inte rações ligante-proteína. A o pas s o que nos métodos bas eados no ligante, um banc o de ligantes c onhec idos é utiliz ado, bus c ando modos de av aliar parâ metros (des c ritores molec ulares ) que pos s am auxiliar no des envolvimento de c ompos tos c om maior potê nc ia.
E s te es tudo tev e c omo objetivo realiz ar es tudos in s ilic o para inves tigar interações fármac o-alvo com alc aloides oriundos de produtos naturais , e res pec tivos análogos , c om relevante atividade farmac ológic a. D iferentes des c ritore s molec ulares e metodolog ias foram utiliz adas nos es tudos des envolvidos .
No c apítulo 2, foi avaliado a interaçã o do alc aloide bis indolic o c aulerpina (C L P ) c om a enz ima envolvida na doença de A lz heimer ( D A ) monoamina oxidas e B (MA O-B ), além de um banc o c om 109 análog os . F oi pos s ível obs ervar um parâ metro químico de inibiçã o dos análog os da C L P , onde a s ubs tituiçã o dos radic ais deve s er as s imétric a c om polarida de dis tinta. Os es tudos dos bas eados no ligante e na es trutura, as s oc iado à c las s ific açã o drug -like, s ug erem que o es queleto químic o da C L P tem potenc ial us o no tratamento da D A .
No c apítulo 3, 8 alcaloides is olados de C is s ampelos s ympodialis e 101 derivados , tiveram s eu potenc ial inibitório contra enz imas (B A C E , G S K -3β e MA O-A ) e nvolvidas em doenças dege nerativas avaliado por metodologias in s ilic o. A nális e c ons ens ual demons trou afinidade de alcaloides bis benz ilis oquinolínic os pela B A C E , inc luindos os alc aloides naturais roraimina e s impodialina- β -N-oxide, s uporta ndo interes s e em inves tigar es te es quele to c omo antag onis ta des ta enz ima.
No c apítulo 4 foi avaliado o potenc ial multi-target de 148 alc aloides aporfinic os de A nnonac ea e c ontra L eis hmania donovani. F oram utiliz adas s eis enz imas des ta doença neg lig enc ia da para o es tudo teóric o, que foi as s oc ia do c om da dos experimentais de quatro alc aloides dis poníveis e que integ ram o banco, que apres entaram valor pIC50
D es c ritores de fragmento foram utiliz ados para criar modelo bas e ado no ligante em uma abordagem paralela c om doc king molec ular, para prediz er a atividade c itotóxica e c ontra topois omeras e II de az afena ntreno alc aloides , no capítulo 5. A atividade c itotóxica des te es queleto de alc aloides es tá bem des c rita na literatura, com divers as moléc ulas apres entando atividade c ontra linhage ns de c élulas tumorais . Os análog os IMB 6 e IMB 23 a pres entaram interes s ante atividade e c om s eletividade, a pres entando energia MolD oc k s imilar à liriodenina, c ompos to c arac teriz ado por potente açã o antitumoral, porém c om elevada toxic idade.

T he us e of plants for medic inal purpos es is one of the oldes t forms of medic al prac tic e of mankind, emphas iz ing the alkaloids be caus e they pres e nt ric h s truc tural and pharmac olog ic al properties extens ive v ariety.
T he drug des ig n is aide d by c omputer bas ed s trategies bas ed on linkers or target. W hen developing new c ompounds , the s truc ture-bas e d tec hniques , s uc h as docking, c an be applied to s tudy of c ertain rec eptor and its c orres ponding lig and, evaluating binding -protein interactions . W hereas in the lig and-bas ed methods , a data ba s e of known ligands is us ed, looking for ways to evaluate parameters (molec ular des c riptors ) that c an as s is t in the development of c ompounds with higher power.
T his s tudy aimed to perform in s ilic o s tudies to inves tigate drug-targ et interac tions with alkaloids derive d from natural produc ts and their analogues with relevant pharmac olog ic al ac tivity. D ifferent molec ular des c riptors a nd methodologies were us ed in the s tudies develope d.
In c ha pte r 2, the intera c tion of alkaloid bis indolic caulerpine ( C L P ) was evaluated with the enz yme involved in A lz heimer's dis eas e ( A D ) monoamine oxidas e B (MA O -B ), a nd a databas e with 109 analogs . It was pos s ible to obs erve a c hemic al parameter of inhibition of P L C analog ues whe re the replac ement of the radic als mus t be as ymmetric with different polarity. T he s tudies bas ed on the linker and the s truc ture as s oc iated with the clas s ification drug-like chemical s keleton s ug ges t that the P L C has potential us e in the treatment of A D .

In C hapter 4 we evaluated the multi-target potential of 148 aphorphinic s alkaloids A nnonac ea e ag ains t L eis hmania donovani. S ix were s elec ted enz ymes of this neglec ted dis eas e for theoretical s tudy, whic h was as s oc iated with experimental four alkaloids available data and integ rating the bank, whic h had pIC 50 value inferior to 5.26. T he xylog uyelline alkaloid was named as a potential multi-ag ent target, demons trating ac tivity a gains t 5 of 6 enz ymes evaluate d, likely to ac tivity of over 60% .
a z aphenantrene alkaloids in chapte r 5. T he c ytotoxic ac tivity of this s keleton alkaloids are well des cribed in the literature, molecules having activity a gains t s everal tumor cell lines . T he IMB 6 analog and 23 IMB s howed interes ting ac tivity and s elec tivity, with MolD oc k e nerg y s imilar to liriodenine c ompos ed c harac teriz ed by potent anti-tumor ac tion, but with high toxicity.

1. INT R OD UÇ Ã O
A utiliz açã o de plantas c om fins medicinais , para tratamento, c ura e prevençã o de patologias é uma das mais antigas formas de prátic a medic inal da humanidade (R odrig ues et al., 2011). No des envolvimento das c iviliz ações a utiliz açã o de rec urs os naturais na medic ina, no c ontrole de pragas e em mec anis mos de defes a é intimamente relac ionada (V IE G A S -J R ; B OL Z A NI; B A R R E IR O, 2006). A proximadamente 80% da populaçã o utiliz am medic amentos à bas e de produtos naturais no alívio de alguma s intomatologia des ag radável. A tualmente, os produtos naturais s ã o res pons áveis , direta ou indiretamente, por c erc a de 40% de todos os fármac os dis poníveis na terapê utic a moderna. (G UE R R A ; NO D A R I, 2003) .
D entre as diferentes c las s es de metabólitos s ec undários , os alc aloides des tac am-s e c omo mais importante para o des envolvimento de medic amentos , uma vez que apres entam ric a variedade es trutural e extens a propriedade farmac ológic a. E xemplos de alc aloides naturais c om des tac ada atividade farmac ológic a s ã o morfina e c odeína depres s ores do s is tema nervos o c entral extraídos da P apaver s omniferum; quinina pres ente na c as c a da c hinc ona e us ada c linic amente para o tratamento da malária; erg ometrina utiliz ada para o tratamento de hemorragia pós -parto pres ente no fungo C lavic eps purpúrea (figura 1).

fármac os c om propriedades mais des ejáveis que s eus prec urs ores (F igura 2). C erc a de 85% dos fármac os dis poníveis na terapê utic a moderna s ã o de origem s intétic a e/ou obtidos de proc es s o de s emi-s íntes e (S abino, 2011).
E ntre as divers as es tratégias utiliz adas para a introduçã o de novos fármac os na terapê utic a, as modific ações molec ulares mos tram-s e promis s oras . E s tas c ons is tem na trans formaçã o químic a de moléc ulas c onhec idas , c om o objetivo de aumentar a potê nc ia e s eg urança, g arantindo as s im um melhor perfil farmac oc inétic o e farmac odinâ mino.
A bus c a por drog as menos tóxic as e que trate as doenças humanas , tem s ido objeto de vários es tudos . Os produtos naturais s ã o tradic ionalmente fonte para tratamento de doenças , embora os organis mos marinhos des empenhem importante papel na bus c a por produtos bioativos , os organis mos terres tres os tentam his toric amente maior volume de es tudos e c ontribuiçã o c ientífic a.
2. F UND A ME NT A Ç Ã O T E ÓR IC A
2.1. Importâ nc ia d a q uímic a medic inal no des en v olv imento de no v o s fármac o s
A bus c a de novas moléc ulas para o tratamento de dis funções fis iológic as é muito difundida em todo o mundo, s eja através de extratos de plantas ou por s íntes e orgâ nic a. A s moléc ulas bioativas s ã o muitas vez es enc ontradas por um golpe de s orte, a exemplo da penic ilina que é um antimic robiano produz ido naturalmente pelo fungo P enic illium, des c oberto por A lexander F leming em 1928. P or is s o o planejamento de fármac os , bas eado no mec anis mo de açã o, é uma das princ ipais es tratégias modernas e dis ponív eis para o des enho de protótipos ( F igura 2).

qualidade é limitante, tendendo ao des envolvimento de moléc ulas derivadas de es queletos c onhec idos , porém c om atividade biológica inves tigada.
A tualmente, o planejamento de fármac os bas eado no c onhec imento da es trutura 3D da mac romoléc ula alvo e no mec anis mo de açã o é uma es tratégia importante e pouc o dis pendios a empreg ada no proc es s o de des envolvimento de novos fármac os . A modelag em molec ular pode c ontribuir em todos os es tágios des s e proc es s o, des de a des c oberta de um protótipo (lead c ompound), s ua otimiz açã o ( em termos de afinidade, es pec ific idade, toxic idade e biodis ponibilidade), até a elaboraçã o de c ompos tos c andida tos a tes tes c línic os ( O P R E A , 2005).
A químic a c omputac ional, aliada à bioinformátic a, tem fornec ido um notável direc ionamento no es tudo e planejamento de fármac os , envolvendo o empreg o de s imulações c omputac ionais (OP R E A , 2005) .
Os s ítios ativos das enz imas exibem alta s eletividade no rec onhec imento de peque nas moléc ulas . S abendo dis to, pes quis adores direc ionam s uas bus c as por novos fármac os que ativem ou bloqueiem determinada via bioquímic a, exerc endo efeito farmac ológic o. D ivers os métodos c omputac ionais , utiliz ados na químic a medic inal, bus c am auxiliar o des enho de moléc ulas de interes s e terapê utic o, explic ando e prevendo as interações entre o ligante e a mac romoléc ula alvo (T E R A MOT O & F UK UNIS HI, 2007).
D entre as metodologias de modelag em molec ular mais empreg adas no es tudo e planejamento de fármac os , podemos des tac ar o doc king molec ular e o es tudo quantitativo da relaçã o entre es trutura atividade ( Quantitative S truc ture-A c tivity R elations hip, QS A R ).
3. D oc k ing molec ular
No des envolvimento de novos c ompos tos , téc nic as bas eadas na es trutura, c omo o doc king, podem s er aplic adas no es tudo de um determinado rec eptor e s eu res pec tivo ligante, avaliando as interações ligante -proteína. Os es tudos de c omo os ligantes interag em c om as mac romoléc ulas rec eptoras é um dos as pec tos c entrais a área de planejamento de fármac os bas eado em es trutura, s endo es tas informações s omadas à s abordagens tradic ionais no des enho de fármac os bas eados na es trutura. No c as o do doc king ligante-proteína, a etapa de rec onhec imento molec ular entre o ligante e a mac romoléc ula é um proc es s o c omplexo, pois envolve fatores entálpic os e entrópic os e que inc luem a flexibilidade do ligante e da proteína, o efeito do ambiente proteic o na dis tribuiçã o de c arg a s do ligante e pos s íveis interações c om moléc ulas de ág ua pres entes no meio. A s s im, em raz ã o des s es fatores , algumas s implific ações s ã o empreg adas , des de que mantenham c erta ac urac idade na prediçã o das interações do c omplexo entre o ligante e a proteína.
Os métodos de doc king envolvem uma funçã o de pontuaçã o de energia, c ontendo termos que des c revem as inte rações es téric as , eletros tátic as , de ligações de hidrog ê nio e hidrofóbic as , que c las s ific am os melhores modos de ligaçã o (orientaçã o e c onformaçã o) do ligante no s ítio rec eptor. P ara is s o, os programas de doc king s ã o formados , es s enc ialmente, por uma c ombinaçã o de dois c omponentes : um algoritmo de bus c a (orientaçã o e c onformaçã o) e uma funçã o de pontuaçã o.
O algoritmo de bus c a é empregado na pes quis a de pos s ív eis modos de ligaçã o entre o ligante e a proteína, permitindo explorar os graus de liberdade trans lac ional, rotac ional e c onformac ional do ligante no s ítio receptor da proteína. A funçã o de pontuaçã o é aplic ada para eleg er os modos de ligaçã o teoric amente mais próximos do modo de ligaçã o “real”, dentre os modos de ligaçã o explorados pelo algoritmo de bus c a, c las s ific ando-os de ac ordo c om as energias de interaçã o ( V E R D ONK et al., 2003) .

O Molegro V irtual D oc ker (MV D ) é um s oftware que pos s ui dois algoritmos de funçã o de pontuaçã o: MolD oc k S c oring F unc tion (MolD oc k S c ore) e P L A NT S S c oring F unc tion (P L A NT S S c ore).

4. Modelo bas e ado no lig ante

Objetivando identific ar c ompos tos que, partindo do c ompos to líder, apres ente atividade des ejada e repres ente novos quimiotipos , há o des afio de g erar análog os que varram o máximo pos s ível o es paço químic o. S endo a divers idade químic a uma forma de definir a pres ença de diferentes tipos de es truturas químic as em uma c olaçã o.

A s propriedades fís ico-químic as c omo também as atividades biológic as de c ompos tos org â nic os dependem diretamente da es trutura molec ular. R epres entações apropriadas da es trutura molec ular, c om o objetivo de enc ontrar relações entre atividade biológic a e e s truturas químic as , s ã o c ruciais na abordagem c omputac ional.

Os MIF podem s er vis tos c omo uma matriz 3D , na qual os elementos s ã o as forças atrativas e repuls ivas entre um padrã o (s onda químic a virtual) de interaçã o e um alvo (moléc ula). E s te alc aloide bis indolic o pres ente na alg a C hlorophyta C aulerpa rac emos a (figura 7), es péc ie larg amente dis tribuída pelo Nordes te, podendo s er enc ontrada nos es ta dos do P iauí, C eará, R io G rande do Norte, P araíba, P ernambuc o, A lag oas e B ahia (B arata, 2008).

Nos s o grupo reportou o potenc ial farmac ológic o da c aulerpina (figura 8) ao avaliar s eu potenc ial antinoc ic eptivo e anti-inflamatório, em es tudo biomonitorado, realçando a potenc ialidade do c ompos to c omo c ompos to líder. Os res ultados s ug eriram que a c aulerpina apres enta atividade c entral s em alteraçã o da c apac idade motora, res tando identific ar o mec anis mo de açã o das c ons ideráveis atividades antinoc ic eptiva e a nti-inflamatória (S ouz a et al., 2009b).

C avalc ante-S ilva e c olaboradores ( 2013) c onc luíram que a c aulerpina apres enta efeito es pas molític o nã o s eletivo em íleo de porquinho-da-índia e, a nível func ional, es te efeito é devido em parte a inibiçã o no influxo de C a2+ pelos c anais de c álc io voltagem dependente (C av). Uma vez que o c álc io es tá envolvido no proc es s o
de g ê nes e do proc es s o noc ic eptivo e s ua s inaliz açã o provoc a a c ontraçã o da mus c ulatura lis a. E ntender o proc es s o de interaçã o entre um ligante e s eu s ítio alvo é c ruc ial para o planejamento de novos fármac os .
O modelo bas ea do no ligante foi montado c om um banco c ompos to por 1523 es truturas (https ://www.ebi.ac .uk/c hembl/) utiliz ando des c ritores molec ulares V olS urf (128 des c ritores ). O modelo apres entou boa c apac idade preditiva, uma vez que os valores da s érie tes te foram s uperiores a 80% . E s tudos de doc king c om o banc o de moléc ulas , utiliz ando MA O-B (P D B 4A 7A ) c omo alvo, foi utiliz ado para anális e c ons ens ual.

A b s trac t: Natural marine produc ts c an help inc reas e the quality of life in patients with neurologic al dis eas es . A large number of marine produc ts ac t ag ains t A lz heimer’s dis eas e throug h varying pathways . A c c ording to s truc ture- and ligand-bas ed analys es , c aulerpin (C L P ), an alkaloid primarily is olated from the genus C aulerpa, pos s es s es ac tivity ag ains t monoamine oxidas e B ( MA O -B ). T o predic t the ac tivity of C L P , we employed V ols urf des c riptors and the mac hine learning R andom F ores t algorithm in parallel with a s truc ture-bas ed methodolog y that inc luded molec ular doc king. Us ing C L P as a lead c ompound, a databas e c ontaining 108 analog ues was evaluated, and 9 were s elec ted as ac tive. T he s truc tures s elec ted as ac tive exhibited polar and non-polar s ubs titutions on the c aulerpin s keleton, which were relevant for their ac tivity. D ragon c ons ens us drug-like s c oring was applied to identify the ac tive analog ues that might s erve as good drug c andidates , and the entire g roup pres ented s atis fac tory performanc e. T hes e res ults indic ate the pos s ibility of us ing thes e analog ues as potential leads a g ains t A D .

Introduc tion
A lz heimer’s dis eas e (A D ) has emerg ed as the mos t prevalent type of late-life dis order in humans , afflic ting 45% of people over 85 years old ( L iu et al., 2013). T his burden is inc reas ing as the elderly population c ontinues to grow. In general, A D is as s oc iated with neuronal los s , s ynaptic dys func tion a nd func tional abnormalities of mitoc hondrial s truc tures ( L aF erla and O ddo, 2005). In the literature, different methods of c ontrolling A D have been reported, whic h offer alternative mec ha nis ms of ac tion. (T ian et al., 2014; R iediger et al., 2009). In an attempt to improve the quality of life for A D patients , numerous s tudies are being c onduc te d to develop more efficient drugs .
T he marine environment c overs 70% of the earth's s urfac e and provides a fas c inating variety of biodivers ity that exc eeds that of the te rres trial environment. T he biodivers ity of the marine environment and its as s oc iated c hemic al divers ity c ons titute a prac tic ally unlimited res ourc e of new ac tive s ubs tanc es that may potentially be developed into novel bioac tive produc ts (S ouz a et al., 2009). T he exploration of this biodivers ity to identify ne w c hemic al c ompounds has only jus t beg un. Marine organis ms s ynthes iz e a plethora of s mall molec ules with fas c inating c hemic al s truc tures and potent biologic al properties . T he variety of marine org anis ms that have been dis c overed to date offers a dramatic potential pool of res ourc es for drug dis c overy, and many new dis c overies remain to be made (B idon-C hanal et al., 2013; S c humac her et al., 2011; G erwic h and Moore, 2012).
Natural marine produc ts play an important role in inc reas ing the quality of life for patients with neurologic al dis eas es . T hes e produc ts inc lude fatty ac ids (s uc h as n-3 fatty ac id, whic h delays the ons et of A D ), terpenes , alkaloids and varying other s ec ondary metabolites , all of whic h ac t through different pathways ( C hoi et al., 2007, G ul and Hamman, 2005).
c holines teras e inhibitory ac tivity toward A C hE (C us tódio et al., 2012) . A dditional kinas e inhibitors that are us eful for the treatment of A D inc lude s teroidal alkaloid 4-ac etoxy-plakinamine B [1003045-50-8] (4) (F ig.1) ( L angjae et al., 2007) , s arg aquinoic ac id [70363-87-0] ( 5) and s arg ac hromenol [70363-89-2]; the latter two are meroditerpenes (6) (C hoi et al., 2007). S arg aquinoic ac id was found to potently inhibit B C hE , a novel target for the treatment of A D , with potenc y c omparable to or g reater than the antic holines teras es that are in c urrent c linic al us e (Mayer et al., 2011). P otential A C hE inhibitors have been dis c overed in extrac ts from L atrunc ulia lendenfeldi and L atrunc ulia boc ag ei s pong es (T urk et al., 2013).

Monoamine oxidas e ( MA O) is a F A D -containing enz yme that c atalyz es the oxidative deamination of a variety of biog enic and xenobiotic amines inc luding monoamine neurotrans mitters s uc h as s erotonin, noradrenaline and dopamine (B inda et al., 2011; B olea et al., 2013). MA O plays an important role in the metabolis m of s everal neurotrans mitters and c ould therefore be us eful in the treatment of a number of ps yc hiatric and neurologic al dis eas es . MA O ac tivity helps to ens ure that neuron firing rates throug hout the body remain within homeos tatic limits . MA O-B inhibitors , s uc h as s elegiline (R -( -)-deprenyl) [14611-52-0] (17) and ras agiline [161735-79-1] ( 18) (F ig.4), are us eful c ompounds for the s ymptomatic treatment of P arkins on’s and A lz heimer’s dis eas es (Z hu et al., 2008; C hoi and C hoi, 2015), as they inc reas e c onc entrations of s ynaptic dopamine by bloc king its deg radation (F ernande z and C hen, 2007) . A nother MA O-B inhibitor, s afinamide [133865-89-1] (19), is c urrently underg oing phas e III c linic al trials as an adjuvant in c ombination with a dopamine ag onis t or levodopa (S c hapina, 2011). MA O-B inhibitors have als o been extens ively s tudied for their pos s ible neuroprotec tive or dis eas e-modifying ac tions , and there is an abunda nt amount of evidenc e that MA O -B inhibitors have s ome ne uroprotec tive properties ( P ravin et al., 2013).

for the firs t time that c aulerpin has s howed a c ons iderable antinoc ic eptive and anti-inflammatory ac tivities (S ouz a et al., 2009).

C omputer-aided drug des ig n (C A D D ) has bec ome a n indis pens able tool to the pharmac eutic al indus try and ac ademia over the las t dec ade (L ill and D aniels on, 2011) and has be en employed during various s tag es of the drug-des ign proc es s . Initially, this method foc us es on reduc ing the overall number of pos s ible ligands ; in the later s tag es , during lead-optimiz ation, the emphas is s hifts to reduc ing experimental c os ts and the duration of time required to make a dis c overy. A pplied ligand-bas ed virtual s c reening us ing V ols urf and Molegro des c riptors and a random fores t algorithm (a method of mac hine learning ) were inc luded in the s truc ture-bas ed virtual s c reening .
Onc e A D evidenc e an ac tivation of inflammatory pathways (W ys s -C oray and R og ers , 2012) and c aulerpin pres ent c ons iderable anti-inflammatory ac tivity, in this s tudy, we c reated a data bas e of c aulerpin analogues and evaluated it with a ligand-bas ed model that inc luded molec ular des c riptors , as well as with a s truc ture-ligand-bas ed approac h that inc luded doc king s tudies of monoamine oxidas e B (MA O-B ) inhibitors .
Materials and Methods D atabas e
F rom the C hE MB L databas e, we s elec ted a divers e s et of 1523 s truc tures (https ://www.ebi.ac .uk/c hembl/), whic h had been s c reene d (in vitro) to inhibit the s ingle protein of human monoamine oxidas e B ( s upporting information-table S 1). T he c ompounds were c las s ified us ing values of -logIC50 (mol/L ) = pIC50, whic h led us to
as s ign 696 ac tives (IC50 ≥ 6) and 827 in-ac tives (IC50 < 6). In this c as e, IC50
(C L P 002-109) was s elec te d to build in our databas e. F or all s truc tures , S MIL E S c odes were us ed as input data in a Marvin 14.9.1.0, 2014, C hemA xon (http://www.c hemaxon.c om). W e us ed S tandardiz er s oftware [J C hem 14.9.1.0, 2014; C hemA xon (http://www.c hemaxon.c om)] to c anoniz e s truc tures , add hydrog ens , perform aromatic form c onvers ions , c lean the molec ular graph in three dimens ions , and s ave c ompounds in s df format (Imre et al., 2003).
V ols urf D es c riptors
T hree-dimens ional s truc tures (3D ) were us ed as input data in the V ols urf+ prog ram v. 1.0.7 ( C ruc iani et al., 2000) and were s ubjec ted to molec ular interac tion fields (MIF ) (C ruc iani et al., 2000) to generate des c riptors us ing the following probes : N1 (amide nitrog en-hydrog e n bond donor probe), O (c arbonyl oxyg en-hydrog en bond ac c eptor probe), OH2 ( water probe) , and D R Y ( hydrophobic probe) . A dditional non-MIF -derived des c riptors were g enerated to c reate a total of 128 des c riptors ( C ruc iani et al., 2000). V ols urf des c riptors have been previous ly us ed to predic t the inhibitory ac tions of flavonoids ag ains t enz ymes (S c otti et al., 2011).
D rug-like s c ore
S truc tures were us ed as input data in D R A G O N P rofes s ional vers ion 6.0.30 to generate D rag on drug -like c ons ens us , whic h was c alculate d as a mean of 7 drug-like s c ores that were bas ed on the following: L ipins ki’s rules (L ipins ki et al., 2001); the drug-like filter produc ed by O prea and c o-workers ( O prea et al. 2000) ; the drug-like s c ore implemented by W alters (W alters and Murc ko, 2002); the drug-like filter produc ed by C hen (C hen et al. 2005); the drug -like s c ore that was bas ed on two rules propos ed by S .Z heng (Z heng et al. 2005) ; the drug -like s c ore that was propos ed by R is hton (R is hton, 2003); and the drug-like filter implemented by V eber and c o-workers (V eber et al., 2002).
Models
80% and 20% of the c ompounds , res pec tively. A lthoug h the c ompounds were s elec ted randomly, the s ame proportion of ac tive and inac tive s amples was maintained in both s ets . F or internal validation, we employed c ros s -validation us ing 10 randomly s elec ted, s tratified groups , and the dis tributions ac c ording to ac tivity c las s variables was found to be maintained in all validation g roups and in the training s et. D es c riptors were s elec ted, and a model was generated us ing the training s et and the R andom F ores t alg orithm (R F ) ( B reiman, 2001), us ing the W E K A nodes (Hall et al., 2009). T he parameters s elec ted for R F inc luded the following s ettings : number of trees to build = 50, s eed for random number g enerator = 1, for training and internal c ros s -validation s ets . T he inte rnal and external performanc es of the s elec ted models were analyz ed for s ens itivity (true pos itive rate, i.e., ac tive rate) , s pec ificity (true neg ative rate, i.e., inac tive rate), and ac c urac y ( overall predic tability). A dditionally, the s ens itivity and s pec ific ity of the R ec eiver O perating C harac teris tic (R OC ) c urve was find to des c ribe true performanc e with more c larity than ac c urac y. T he plotted R O C c urve s hows the true pos itive (ac tive) rate either vers us the fals e pos itive rates , i.e. s ens itivity vers us (1-s pec ificity). In a two-c las s c las s ific ation, when a variable that is being inves tigate d c annot be dis tinguis hed between the two g roups (i.e., when there is no differenc e between the two dis tributions ), the area under the R OC c urve equals 0.5, whic h is to s ay that the R OC c urve will c oinc ide with the diag onal. W hen there is a perfec t s eparation of values between two g roups (i.e., no overlapping of dis tributions ), the area under the R OC c urve equals 1, whic h is to s ay that the R OC c urve will reac h the upper left c orner of the plot (Hanley and Mc Neil, 1982) . A dditionally, we c alc ulate d the Mathews c orrelation c oefficient, wherein a value of 1 repres ents a perfec t predic tion, a value of 0 repres ents a random predic tion, and a value of -1 repres ents total dis agreement between predic tion and obs ervation.
D oc king
T he s truc ture of MA O-B in c omplex with ros iglitaz one (P D B ID 4A 7A ) (B inda et al.,
2012) was downloa ded from the P rotein D ata B ank

T he doc king proc edure was performed us ing a G R ID of 15 Å in radius and 0.30 in res olution to c over the ligand-biding s ite of the MA O-B s truc ture. T emplates with features expec te d to be relevant for ligand binding ( ros iglitaz one) were generated to perform doc king. T he Moldoc k s c ore [G R ID ] algorithm was us ed as the s c ore func tion, and the Moldoc k s earc h algorithm was us ed (T homs en and C hris tens en, 2006).
R es ults and D is c us s ion
T he V ols urf (v 1.0.7) program g enerated 128 des c riptors that, tog ether with the dependent variables (binary c las s ific ation) that des c ribed whether the c ompounds were ac tive (A ) or inac tive (I), were us ed as input data in the K nime prog ram (v. 2.10.0) to generate the R andom F ores t model. F or all 1523 c ompounds that c ompris ed the training data s ets , the generation of all 128 des c riptors by V ols urf+ took approximately 20 minutes us ing a c omputer with an i7 proc es s or, running at 3.4G Hz , and equipped with 12 G B of R A M memory.
T he Matthe ws C orrelation C oefficient (MC C ) values for the training, c ros s -validation and tes t s ets were 0.99, 0.46 and 0.68, res pec tively. B ec aus e an MC C value of 1 repres ents a perfec t predic tion, a value of 0 repres ents a random predic tion, and a value of −1 indic ates total dis agreement between predic tion and obs ervation, the R F model indic ated that the values of MC C that were c alc ulated were s ignific ant, partic ularly with res pec t to the training and tes t s ets . T he equation us ed to obtain thes e values is as follows :

In analyz ing the five bes t analog ues from eac h methodologic al approac h, we obs erved
a c lear c onnec tion between the values obtained for the c ompounds C L P 012, C L P
068, C L P 078 and C L P 100, whic h were the lead res ults in the two s tudies (F ig.9). In
evaluating the c hemic al c harac teris tic s from the active analog ues , we obs erved that a
monos ubs titution that was s ymmetric al with c hlorine and methyl at pos itions 4 and 4’
and 5 and 5’, res pec tively, was not s ignific antly c hanged c ompared to c aulerpin
(F ig.8). However, the pres enc e of an amide or ac yl halide polar group in R and a s hort
nonpolar allyl or butyl c hain in R 1 generated lower doc king ene rgies and hig her
predic ted probability. A ll ac tive analogues exhibited favorable values in the drag on
c ons ens us of their drug-like s c ores (the c ons ens us is c alc ulated as the mean of the
res ults of s even drug-like s c ores ). W ith the exc eption of C L P 109, all ac tive analogues
pres ente d s c ores above 0.75 ( T able 2), highlighting the promis ing s c ores of the
